Sometimes after I upload my resume in some companies’ carer websites, the formatting is just lost. It happens less than 10% of the time. Is it a problem of their system? WIll it hurt my chance?

That’s why it is better to upload cv in pdf format unless the only option they have asked is in MSWORD.
Even in WORD if you don’t use table (or two/three columns in your doc cv) the formatting will remain as it is provided your margins are standard margins (1"on all sides).
I tried PDF and txt formats yesterday on that particular company’s website. Still didn’t work.
