I worked for two years as a Valuations associate at an accounting firm. We valued private securities but not for investing purposes. I did do some projects where I provided a valuation for potential acquisitions, but not much. Would this count towards the CFA work experience?

It counts, many BV professionals out there have the designation. To the OP’s point, however, it is important to describe to the CFAI in your application how your work contributes to the investment decision making process. As a valuation associate at an accounting firm, presumably you completed valuations (or reviews of valuations) to aid in financial reporting. Acquisitions, issuing equity to employees, etc. all have financial statement impacts, and the conclusions rendered by a valuation specialist would influence management’s decisions. If doing tax-based valuations, I think the argument to be made is even more compelling.

This sort of valuations work may not relate to transactions in securities but it does relate to whether a lawsuit is pursued and to what extent, or an insurance claim, or a merger. I’d argue these are all financial decisions, essentially the same as investment decisions. There are discount rates, multiples, adjustments and projections involved. If it doesn’t count I’d be shocked.
